Qty of yield and scrap confirmations needs to be in sync with Order qty because otherwise it will cause some issues in ERP reports. The problem occurs against the case of repeated processing through the reporting step. For yield confirmations, this has been relaxed by "Repeated Operation Confirmation" enhancement. But it does not cover scrap. Thus scrap is executed for the next non-confirmed operation, as per the original design. Maybe in future it will be aligned to the logic expected by you.
